The U3 snoRNA is well characterized as being involved in cleavage of the large pre-rRNA transcript in the 90S processome and/or in the Small Subunit (SSU) processome, which is involved in the initial cleavages to separate the SSU rRNA from the rest of the transcript and which is involved in the production of the mature ribosomal SSU. Notes on Annotation propagations ----------------------------- * poly(A) RNA binding - There were experimental MF annotations for human RRP9 to "poly(A) RNA binding" (GO:0044822) from two high throughput studies: PMID:22681889 and PMID:22658674. Between the fact that these were high throughput experiments, the fact that this protein is normally part of a large complex, and the fact that it is not clear that poly(A) RNA binding is biologically relevant, I have chosen not to propagate this MF annotation. * What kind of "snoRNP complex" to propagate? (Issues - Feb 17, 2015) PMID:9418896 which describes cloning and characterization of human RRP9 (aka U3-55K). It specifically says that human RRP9 is part of the U3 snoRNP complex, but not part of the general box C/D snoRNP complexes which function as methylation guides for various RNAs. - Human RRP9 is annotated to -- "GO:0005732 - small nucleolar ribonucleoprotein complex", less specific than desired, but only by TAS -- and also incorrectly to "GO:0030532 - small nuclear ribonucleoprotein complex" (also by TAS - challenged in P2GO) - Yeast RRP9 is annotated to -- "GO:0031428 - box C/D snoRNP complex", but this term has issues (2/17/15) - While the U3 snoRNA is loosely classified as a box C/D snoRNA possessing both the box C and box D motifs, the definition of the current term for "box C/D snoRNP" also specifies functioning as a methylation guide. In contrast, PMID:9159079 indicates that while U3 contains box C/D snoRNA type motifs, but is classed as being involved in pre-rRNA cleavage, not with methylation guide function, along thre other box C/D snoRNAs: U8, U14, and U22. I would like to be able to propagate a term specific for "U3 snoRNP complex" and have requested this term. # REFERENCE Annotation inferences using phylogenetic trees The goal of the GO Reference Genome Project, described in PMID 19578431, is to provide accurate, complete and consistent GO annotations for all genes in twelve model organism genomes. To this end, GO curators are annotating evolutionary trees from the PANTHER database with GO terms describing molecular function, biological process and cellular component. GO terms based on experimental data from the scientific literature are used to annotate ancestral genes in the phylogenetic tree by sequence similarity (ISS), and unannotated descendants of these ancestral genes are inferred to have inherited these same GO annotations by descent. The annotations are done using a tool called PAINT (Phylogenetic Annotation and INference Tool).
